My personal headcanon? Cloud reacts too well to Mako, so the standard procedures wouldn't work properly on him. Zack's borderline in my headcanon, if he was smaller, say a kilogram lighter, he wouldn't have been accepted into SOLDIER. Which incidentally is the reason Zack is exceptional for a SOLDIER and Cloud became powerful enough to beat Sephiroth.

Something like that. The way it works in my head is how well you react to Mako is a set constant, but the dose required to produce a given level of improvement is dependent on both that and your body weight. Most people fall in a fairly narrow range, with about 20% having too poor a reaction to Mako to be enhanced appreciably by anything (unless they're kids when their doses started which is what happened to my Sephiroths). Cloud is an outlier, with a reaction to Mako that's off the scale, so none of the regular treatment regimes would work for him - they'd send him insane and he'd be dangerously strong after the first dose, Sephiroth-level strong after he gets the treatments to be 3rd class. When I make him a SOLDIER Hojo has to have a reason to go to the effort of designing a treatment regime specifically for him.

That's pretty much my personal working theory, too, to explain why Cloud eventually becomes strong enough to stand up to Sephiroth when even Zack couldn't. ^_^

Yes and no. In my headcanon that's why Hojo experimented on Cloud in secret, his reaction to Mako gave him the idea that he could make Cloud into another Sephiroth, but he'd need a reason the executive board would accept to design a treatment regime for Cloud in the open so to speak.

I personally play with the idea that living right by a reactor makes things go odd with genetics. Which means that Hojo wants to play with things. And he can't do that as freely as he likes in Midgar itself.
