The.. mm, vibes? that I get from Sephiroth says that he's very, very confident and definite about who he is. He may not quite click with the rest of humanity, but he's very much himself.
Because of that, it seems to me that Seph could not accept Zack liking him because Zack thinks he's someone else. He'd want his Zack back - not who Zack is when he's around Cloud, because dollars to doughnuts Zack interacts with Cloud differently than he interacted with Sephiroth. Not better or worse, but different. Like I said, Seph might scout the lay of the land first, but in the end I don't think Seph's psyche could tolerate the deception.
Plus, if he's thinking clearly and not completely folded/spindled/mutilated by Jenova, he probably knows that stealing someone else's life isn't something Zack would approve of if he found out, and Zack would find out. Sephiroth is neither a coward(afraid, yeah, run away from confrontation, never in a million years) nor a monster(he can't be if Zack likes him). He'd tell Zack.
